For electronic (dance and otherwise), Underground Solush'n and Fopp on Cockburn Street (very close to Waverley Station). Analogue Books on Victoria Street has a small range of carefully-chosen ambient IDMish CDs.
For non-electronic... I dunno, maybe look in Record Shak on Clerk Street. Minor specialities in 80s rock vinyl and jazz CDs. Also Backbeat Records on East Crosscauseway. Many records and a gruffly knowledgeable owner, but I'm fucked if I know what they sell because it's all over the shop.

If you're in Scotland, go to Rub-a-Dub in nearby Glasgow. It's much much better than anything we have.

Ten years ago that was not the case but with demise of the small record shop and Fopp in Cockburn St. only stocking vinyl albums (NO 12"s or 7"s anymore) then it is THE spot in Edinburgh.
Just bought the Burial Mix remixes, Trax and R&S re-issues and the latest by ESG on Soul Jazz.
