For electronic (dance and otherwise), Underground Solush'n and Fopp on Cockburn Street (very close to Waverley Station). Analogue Books on Victoria Street has a small range of carefully-chosen ambient IDMish CDs.
For non-electronic... I dunno, maybe look in Record Shak on Clerk Street. Minor specialities in 80s rock vinyl and jazz CDs. Also Backbeat Records on East Crosscauseway. Many records and a gruffly knowledgeable owner, but I'm fucked if I know what they sell because it's all over the shop.
Some idiot made a laughably inaccurate website which fails to serve even so injudicious a master as posterity.
If you're in Scotland, go to Rub-a-Dub in nearby Glasgow. It's much much better than anything we have. -

This is the UPDATE on 0x00's (pretty damn good if you ask me) Edinburgh record shop website -
The Avalanche branches on Teviot Place and Lady Lawson Street
do not exist anymore.
GCDs in Home Street, Tollcross has also closed down.
So has Sweet Inspiration in West Port.

I would just like to add that the big HMV on Princes St. is the BEST for vinyl right now and has been for some time.
SERIOUSLY!
Ten years ago that was not the case but with demise of the small record shop and Fopp in Cockburn St. only stocking vinyl albums (NO 12"s or 7"s anymore) then it is THE spot in Edinburgh.
Just bought the Burial Mix remixes, Trax and R&S re-issues and the latest by ESG on Soul Jazz. -

Just thought I'd update this briefly because it's been some time since anyone did.
If you're in Edinburgh looking for Techno, Electro, Drum'n'Bass or Dub-step then you need to check out Underground Solu'shn!
They have a website which isn't on-line just yet but it gives you the address, numbers etc...

They have lots of Second hand records in their digging boxes and most of the new releases. Well worth a look! -

Agree with most of the stuff here although wanted to update: Fopp on Cockburn St is now shut down and HMV no longer has a good selection of vinyl.
Undergound Solushn is definitely the best record shop in the city.
